Well, working off Shaun's idea, you could have the same basic principle of one missile coming in after the second missile, but have the first one just do a blanket EMP. Time the second missile to where it's out of range of the EMP effect. Heck, you could even have them under the same payload initially, then firing at two different stages, that puts the EMP missile in front at the required distance to protect it from the EMP. Oh, the possibilities are endless.
