HDX-MS Epitope Mapping vs. Mutagenesis

Identifying antibody epitopes and paratopes is crucial for antibody development. Alanine scanning mutagenesis, which systematically substitutes individual amino acids to pinpoint essential residues for binding, is a common method for epitope mapping. Another method, hydrogen-deuterium exchange mass spectrometry (HDX-MS), measures the exchange rate of hydrogen with deuterium to analyze protein interactions.

Using mutagenesis epitope mapping and HDX-MS in parallel can validate epitopes and provide comprehensive information on the antibody and antigen. Each method has its own advantages and disadvantages, which should be carefully considered based on the antigen, antibody, development stage, and available resources.
