Excited to share our latest work, a product of collaboration between three talented UVA MSTP students Jeffrey Hsu, Kimberly Nguyen & Magda Bujnowska, and Kevin Janes lab: An easy-to-follow protocol for highly-multiplexed iterative indirect immunofluorescence imaging (4i) in cultured cells, formalin-fixed paraffin-embedded (FFPE) tissue sections, and chromosome spreads. In this paper, we detail procedures for sample preparation, antibody and DNA staining, immunofluorescence imaging, antibody elution, and image processing. This protocol is adapted for high-throughput analysis of fixed cultured cells and addresses sample-specific challenges such as intrinsic tissue autofluorescence and chromosome fragility. https://lnkd.in/eeUDAJFG

Happy to share our protocol for mapping physiological DSBs by in-suspension break labeling in situ and sequencing (sBLISS) published in cell press’ STAR Protocols. This protocol was used to study how transcriptional DSBs are formed, uncovering the important role of R-loops and TOP1cc in the formation of these critical DSBs. Molecular Beacon probes are dual-labelled probes that form a stem-loop (hairpin) structure, bringing the reporter and quencher into proximity. The loop region contains the sequence that hybridises to the target sequence, while the complementary sequences at both ends of the probe form the stem.
