Are you an experimental biologist or budding computational biologist? Register by April 7 to join us for a five-day workshop on data and workflows for the JGI's Integrated Microbial Genomes and Microbiomes (IMG/M) web-based platform. IMG/M provides access to the wealth of public microbiome sequence data and enables users to analyze these data with existing bioinformatic methods — bridging the gap from sequence to biology. WHAT: MGM Workshop WHEN: 4/28–5/2 WHERE: The IGB at Berkeley Lab INFO: mgm.jgi.doe.gov The Society for Science at User Research Facilities Nikos Kyrpides Rekha S.

Our 2024 Progress Report is out! This year, the JGI served a record number of primary users —?2,475?researchers around the world had active proposals with us, along with more than?15,000?researchers who made use of our data. As of the 2024 fiscal year, we've completed a total of?39,870?projects. In that same year, the JGI also generated?871 Terabases?of sequence, synthesized?9.7 Megabases?of DNA and processed?13,700?metabolomics samples. Our users and their work with the JGI contributed to?247?publications in that same time period. Congratulations and good luck to the JGI's Yumary Vasquez, part of our Single Cell Research Group, who will be competing in the National Lab SLAM in Washington D.C. tomorrow, March 5. You can livestream the event here: https://lnkd.in/gnf_gBxV. Yumary will speak about "going viral" in a BIG way — specifically how infections from giant viruses can impact our water, air, soil, even the gut microbiome! To qualify, she previously placed first in the Berkeley Lab SLAM, and second place at the Bay Area SLAM. In Nature Reviews Microbiology from Enzo Dinglasan, Hiroshi Otani, Drew Doering, Daniel Udwary and Nigel Mouncey: a review article on advances in tools and workflows leading to rapid microbial secondary metabolite discovery, and how this "renaissance of secondary metabolite research and development is catalysing toolbox development to power the bioeconomy." In Science Advances: Using publicly available genome sequence data generated over the past three decades, a study from Dongying Wu, Rekha S., Nikos Kyrpides and Natalia Ivanova assesses what fraction of the microbial diversity we know about, and proposes a path forward to curate and cultivate what is still unknown. “We took a deep dive into over 1.8 million bacterial and archaeal genomes to see how much of their diversity we've actually captured. Turns out that despite all the genomes we've sequenced, we've only scratched the surface.” -Dongying Wu cc: Biosciences Area at Berkeley Lab, Berkeley Lab, The Society for Science at User Research Facilities

In Nature Magazine this week, a team led by Mikayla Borton and Kelly Wrighton at Colorado State University cataloged the microbiome of rivers covering 90% of the watersheds in the continental U.S. "A project of this scale really demonstrates the power of open, distributed science to address big questions about how microbes impact ecosystem processes.” -Emiley Eloe-Fadrosh, JGI Metagenome Program head and National Microbiome Data Collaborative lead PI. The work was partly enabled through the JGI's Community Science Program. The published dataset is available on the Genome Resolved Open Watershed database (GROWdb), NMDC and through the DOE Systems Biology Knowledgebase (KBase). cc: Berkeley Lab, Biosciences Area at Berkeley Lab, The Society for Science at User Research Facilities, Pacific Northwest National Laboratory, U.S. Department of Energy Office of Science
