i would simply address those files before the project begins.I would see if the files could possibly be converted to compliment each other or research to find out if there are other files i can use in place of the conflicting file.

Version control, access permissions, backup strategy. All of those can be accomplished by using an Electronic Document Management System (EDMS). Having multiple versions of files, with various text appended to the end belongs back in the early 2000's. A proper EDMS allows you to control who can access files, ensures a correct workflow, and can have QA built in, such that a drawing cannot be shared until the constituent references are at a shared state. Granted, my POV is that of major infrastructure projects, with multiple disciplines, but I would certainly feel that working off network drives and performing manual versioning would be a step back for me now.
