What tools do you use to manage project timelines and deliverables?

One of the best tools our there is Jira. It supports Scrum and Kanban out of box and can be scaled up to SAFe and other scaled agile frameworks too. There is also an elaborate Atlassian Marketplace which provides more features to users. Its also quite easy to setup and get up and going from day one and does not need training. Plus, there is Atlassian Community, which offers free resources for learning.

There is nothing called the best tool or the best project management software tool. A tool is useful only when it can improve the productivity of what you are doing. To this, you select a project management tool that meets your key areas of concern and requires less time and resources to maintain. A project management tool may work well for one project but not so well on another, as projects by nature are unique, and hence you should evaluate a tool before you use it in a project. However, best practices can introduce some project management tools that become a standard in their usage.

In my opinion from my experience, I would like to recommend PRINCE2 Agile methodology for all small to large projects. Its is an amazing mix of Lean, Agile and traditional PRINCE. I have used JIRA, Monday as a PM tools, due their ease of implementation and super solid interface.

Gantt Charts are great, as long as they are interpreted well. Know that no one graph or report can give you a wholistic picture. Context is important. Once you setup the tool in a way that it takes the right set of inputs, you would be able to take advantage of it in a better manner.
