What these have to do with Java? You can name all these with any other programming language. If your GIS platform is affected extensively by how the files are stored, that is not a good design. A good design is to have an Data Adapter and the rest of the platform communicates through that whenever it needs data. That DataAdapter layer is the one that get affected whenever there is a file format change. The rest of the GIS Platform is agnostic on how the data was stored. A good document to read on how to architecture your GIS Enterprise is: https://www.esri.com/content/dam/distributor-share/esri-in/pdf/products/about-arcgis/architecting-the-arcgis-system.pdf Despite being an ESRI document, you can implement everything using Open source.
