In my role as an Operations leader, short term goals and immediate issues are a constant distracter from long term goal setting. I think it is important to acknowledge this will be a constant challenge and find a way to track your progress toward longer term goals. If you go back and reflect every month or so you may find that you are actually making more headway that you realized.

Don't underestimate the impact of this conflict. You might dismiss it as "part of the job" and "I'll take it on top of my current priorities", while it should be part of your priorities, hence the need to assess your workload and priorities regularly. I would try to assess personally, come with a proposal and then speak to my manager to assess further or even resolve the conflict.

Don't just look at in black or white. You'll do it or you won't, you'll keep it or you'll postpone it,... Consider doing a quick analysis of "can I do it faster, better, simpler,..." to limit the time spent on it and maybe still combine it with your current workload & priorities?

I think that, adjusting the priorities would ensure that, the conflict observed, between the long and short term goal and realigned for eventual results. Analysis of the priorities would also mean that, one identify the issues that are bringing about the conflict and have then resolved by deploying other strategies that would ensure alignment between the long term and short term goals.

Consider having once every 2 months a one-to-one only focused on objective & priorities. Clearly communicating with the team is one thing, having it correctly understood by each individual is another. Hence the meeting to fix the yearly objectives/goals/priorities is one of the most important meetings in this perspective, and in change management style, keep reinforcing the message regularly. This is particularly important for long term goals, as the team has opportunities to pressure test new solutions that can have a significant positive impact.
