How can you design modal windows that do not disrupt the user flow?

If your intent is to keep your user in a state of flow, I would look for another solution to achieve your goal. If, however, your goal is present the user with a critical decision that must be made before proceeding, then a modal window may be appropriate. Whatever you do, don't open a modal from a modal - in the case of successive questions that build on one another, consider using a full screen multi-step flow.
