Ambas son herramientas muy poderosas en lo personal yo prefiero utilizar Vanilla JS siempre que se pueda, es decir usar las mismas características incorporadas en JS de forma nativa. Anteriormente se utilizaba mucho jQuery pero desde la aparición del nuevo estándar ES6 en adelante con las nuevas versiones de Ecma Script es más fácil hacer cosas en Vanilla JS, por ejemplo actualmente las peticiones se pueden hacer utilizando Fetch, y ya existen opciones nativas para el manejo de estados asíncronos como por ejemplo Promises, o Async y Await, todas características incorporadas en las nuevas versiones de Ecma Script.
