How do you visualize Bayesian models?

It may sound obvious, but make sure that your prior is defined on the whole range of possible values of the parameter. Given the way MCMC works, it's preferable to have heavy tailed prior distributions. In visualizing them, the scale may be very different from the posterior, because of the heavy tail, so take it into account. By the way, unlike confidence intervals, which have a probability of containing the parameter, in credibility intervals it's the parameter that has a probability of being in the parameter. Don't make the mistake of confusing them.

The prior in a Bayesian model is effectively a random variable from a statistical distribution used to articulate your belief on the shape of your data. The choice of prior can have a large impact on your model. It can help to visualize samples from your prior before running your MCMC sampler to validate that they match your beliefs. It is, however, also important to resist statistical cherry picking and shaping your prior too closely around the approximate distribution of observations. Aside from the usual violin and trace plots of posterior variables, plotting the posterior may depend on the type of model. For example, in a hierarchical Bayesian model plotting covariance via a pair plot can be useful to assess how variables are behaving.

Prior and posterior plots can be useful tools for visually assessing the impact of data on your model. It can help effectively communicate your model's behaviour and results. On the contrary, if the prior and posterior distributions significantly diverge, it may indicate that your prior assumptions and/or model specification are incompatible with the observed data.

You can visualize Bayesian models in different ways, each with distinct advantages and limitations. Trace plots track parameter evolution in MCMC sampling, aiding convergence assessment but require deep analysis. Graphical models, such as Bayesian networks, elucidate probabilistic dependencies and simplify complex relationships, yet they can become unwieldy in large-scale models. Each technique serves a unique purpose in understanding and validating Bayesian models, characterized by trade-offs in complexity and interpretability.

You can visualize Bayesian models using a Directed Acyclic Graph (DAG) to show the relationships between variables and Conditional Probability Tables (CPTs) to specify the probabilities. You can also use tools like D3.js, Tableau, or Python libraries for graphical representations.

Trace plots are important for assessing the convergence of your MCMC sampler. Using modern samplers, typically the trace shows the mixing of chains for samples after the burn-in period. This is typically shown from two perspectives. Firstly, a distribution plot for the posterior by chain and secondly a 'caterpillar' plot which shows how the sampled values for the posterior variable by iteration and chain. A stable, converged and well-mixed model should have similar distributions across each of the chains and the caterpillar plot should appear stationary with overlapping between chains. If the posterior distributions for a variable are very wide it indicates there may be high uncertainty on the true distribution of the variable

Trace plots help assess whether the MCMC chain has converged to the target distribution. If the chain hasn't converged, the trace plot may exhibit erratic behavior or show no clear pattern and poor mixing can lead to slow convergence and biased estimates

MCMC's central promise is that, after running long enough, the samples generated will represent draws from the desired target distribution, usually the posterior distribution in Bayesian contexts. Once this property holds, the Markov chain is said to be stationary. When checking for stationarity through trace plots, one hopes to see that the statistical properties of the chain remain consistent, irrespective of the point we start examining it.

The posterior predictive distribution should credibly generate the data. This doesn't mean that the data need necessarily be the most probable outcome of the model, though.

Posterior predictive plots bridge the gap between model and reality by showing how well your Bayesian model aligns with actual observations and its predictive capabilities. Think of them as a reality check for your model's assumptions. For instance, if your model suggests a range of possible outcomes, posterior predictive plots provide a visual assessment of whether these predictions align with the actual data distribution.

The posterior predictive distribution is the distribution of unobserved values conditioned on the available observations. It differs from the posterior distribution in such that the former deals with the distribution of observations while the latter deals with the distribution of a parameter of interest. How you visualise the posterior predictive distribution therefore depends on the context of your model. For example, I have used heatmap visualisations in order to bin continuous variables from the predictive posterior to quantify uncertainty and belief on the likely distribution of team-wise performance in sports

Our brains are naturally wired to recognize patterns. A visual representation of data can make it much easier to detect consistent trends or anomalies that might be missed in a purely numerical analysis. One of the strengths of Bayesian analysis is its ability to quantify uncertainty directly. These intervals, often plotted as shaded regions around the model's predictions, represent a range of values that the model believes are plausible given the data and the prior information.

Pair plots are essential for understanding how variables in our models interact. In Bayesian contexts, they shine by highlighting how parameters relate, aiding in refining our models and guiding our choice of priors. But as with many things there is a balance. As we deal with more parameters these plots can become cluttered, making insights harder to discern. Especially in large models it is wise to be selective, perhaps focusing on key parameter interactions or using techniques to reduce dimensionality.

The use of pair plots may depend on the model you are building. For example, if your are using MCMC to build a regression model then the use of pair plots could be to assess for covariance between the parameter estimates of the linear coefficients. This may be to assess potential issues around multicollinearity. Likewise, in a hierarchical model we may want to use a pair plot to assess whether there are any correlations between lower-level members of the hierarchy.

Depending on the language and package you're using to produce pair plots, it can take quite long time to plot it. The computing time increases with the number of parameters. This is something to take into account as pros and cons of different plotting methods.

Forest plots are a really clear and powerful way of visualising the Highest Density Interval (HDI) or the posterior for your variables of interest. The forest plot shows the upper and lower bounds for the parameter distribution with the Maximum a Posteriori (MAP) often shown as a scatter point. This indicates the modal value for the posterior distribution. Another helpful feature of the forest plot is that each parameter is shown as a 'forest' in such that there is a vertical line plot for each chain of the MCMC sampler. This allows you to visually compare convergence of chains around an estimated parameter distribution

Forest plots are traditionally associated with meta-analyses in frequentist statistics, but they can also be adapted and used in Bayesian model visualization, especially when dealing with Bayesian meta-analyses or summarizing results from multiple Bayesian models. It’s especially useful for displaying summary statistics, such as means or odds ratios, along with credible intervals. They can be adapted to represent Bayesian parameter estimates and credible intervals effectively.

Visualizing Bayesian models involves depicting the structure, priors, likelihoods, and posteriors of the model in a comprehensible manner. Several techniques and concepts are associated with the visualization of Bayesian models, such as Graphical Models (DAGs), Prior Distribution, Trace Plots, Highest Posterior Density Intervals, etc. Tools like Stan, PyMC3, JAGS, and their associated visualization libraries (e.g., ArviZ for Python) can help create these visualizations effectively. When visualizing Bayesian models, it's crucial to ensure that the visualizations are interpretable to communicate the model's insights and uncertainties effectively.

Then use of convergence plot to assess the connection between Bayesian inferences are also rare but can be useful for case-to-case basis.
