Mon expérience sur Linux me permet de proposer plusieurs solutions dans la gestion des droits sur les fichiers. Le plus simple qui est aussi le plus simple à implémenter consiste à utiliser les groupes et à affecter les utilisateurs autorisés au groupe. Le première solution ne règle pas tous les problèmes, pour gérer les exceptions (par exemple utilisateur ne faisant pas partie, et ne devant pas faire du groupe, et devant accéder à un fichier particulier par exemple, je recommande les ACL (commande setfacl). Enfin, et beaucoup moins utilisé et pour les plus courageux SELinux permet en mode mls (Multi Level Security protection) de gérer 4 niveaux de confidentialité des fichiers.

Les applications d'authentification (Google Authenticator, Microsoft Authenticator, ...) pour ne citer que les plus connues sont les solutions les plus faciles pour implémenter une solution à deux facteurs (un smartphone suffit), évitant de passer par des intermédiaires ou des solutions plus complexes pour mettre en place des solutions d'envoi de mails ou SMS.
