R has many great packages for data analysis. For maps analysis, I believe that it can be a great resource. R can read a fair amount of data and has an easy syntax to work with, being a good alternative for geo data analysis. I like tmap, as it is really easy to create complex visualizations.

Working with spatial data will need coordinates. Usually that is reflected in lat/long data. But it can be cartesian coordinates as well. Anyway, using a shapefile, it has the ability to store vectors that will be used for map plotting and analysis. The library sf can help you with that.
