Well - in my opinion mechanical drives should only reside in Nas scenarios or data centers, DVR/NVR. There is really not many cases out there where you need the very large capacity and slower access time. The SSDs have been evolving very rapidly and their price point is already affordable for.most cases. So having a mechanical HDD in you system seems to me like a wrong idea.

For me the hardest noises to isolate and identify are that of electrical circuit. There are some cases that capacitors and even cpu's have a very high pitch noise coming from. It is not 'loud' per say but you just cannot ignore it. It is almost below audible threshold but it is there and can quite drive you mad overtime.
