These allow you to finely adjust the silhouette of each to match, then crossfade, to each other. The speed of the morph/warp vs cross fade is the other critical component. This depends entirely on the content and is best to experiment with to get the most visually pleasing recipe. Sometimes a long, slow morph/warp and gradual cross fade will help hide the transition. Other times a quick morph/warp+crossfade at an opportune moment is better. Combinations can also be the best choice (long slow morph/warp with quick crossfade).
There are many tips and tricks to smooth out transitions with details and effekts. For one - stay consistent - if your 3D animation has motion blur, apply it to the 2D element as well. Never watch the transition frame by frame, but rather as a whole, since your eye wont catch small differences between the shots going at normal speed. If you cant manage to seamlessly transition, use effects and details such speed ramps, smoke or precomposed elements to cover up the problem areas.

If you come from 2d Shapes to 3d its all about Lightning Effects, Shadows / Reflections and Blur. When you turn something like a Circle back into Z-Space then come forward with lightning and Shadow ,for example, on simple Logo animation. Morphs can be a good help aswell, but be careful. If the Morph doesnt fit into overall Style or real World Physic (Gravity, Moving Speed) when its needed. Then it can go worse, because you highlight what you trying to hide for the audience.
